Block the air exhausts. Gas and air filtration are necessary parts of any bunkers and you simply can't build them without this weak point. Blocking them will kill the occupants one by one and any remaining ones will figure it out. They will either abandon the facility or choose to die.

Finding these exhausts might be a challenge though. They can be extremely discreet.
