You're right, but I think its also important to remember that unless you speak Japanese and engage primarily with the Japanese anime community, what you perceive to be popular is filtered through the tastes of the western anime audience of neckbeards and weebs.
Look at the top grossing anime films in Japan and its almost all uncontroversial family flicks.
Thanks, though in fairness I should also add that the Japanese domestic audience for fucked up problematic shit definitely exists, otherwise they wouldn't make anime that appeals to them.
