I don't think so. They were in a life or death situation where she was sending off shinji for what would be the last time. She gave him the kiss, but likely knew they wouldn't see each other again.
To expand on that a little, for Shinji she's simultaneously his caretaker, a big sister figure, an object of lust, and his commander, and each of them is a deeply traumatized wreck at that point. The show doesn't cast any judgement on it, but it is definitely supposed to be a deeply weird moment
