          I'm American so take it with a grain of salt but I'd imagine that cooking on Shabbat would not be allowed for anyone in the IDF, regardless of religious affiliation.

      It's a theocratic "democracy", so you get the religious rules regardless of whether you believe any of them. First Israeli I met spent ages complaining about having to buy and freeze loads of bread every year, because it's illegal for shops to sell bread during passover.
